Convert debian-specific/* and misc/* patches to -p0.

Fix build with top_srcdir != top_builddir.

Include, commented, not-applied/* patches in series.

Update autotools diff.

debian/update-autotools.sh:
    - quilt has renamed import's -n to -P
    - force -p0 by refreshing
    - make executable
